For lexan I have used a sand blasting method. I just tape/mask of the windows and blast away. if you are careful the shell comes out looking like etched glass. and when you paint it from the inside the color comes right through. Fast and easy and if you have a sand blasting box it is by far the cleanest way.

I've only done one piece of lexan - a Hotshot II wing that had been painted on both sides with different types of paint. I soaked it in brake fluid for 2 months! The paint on one side (sprayed) came off easily but the other (brushed) just went sticky and was difficult to remove. The lexan doesn't seem to have suffered from the brake fluid (dot3) but it was in pretty **** condition as it turned out anyway.
