I've just noticed my charger is only capable of charging up to 3500mah......where does this leave me and my spankinginly lovely 4300mah battery.......

I'd also like a charger capable of charging 2 battery's at the same time......any recommendations?

Well, you could simply hit "start" again after it runs out to 3500mah. Then the battery should peak properly after it puts that additional 800mah into in. If your charging at a 5amp rate, the second charge should take about 9.6 minutes to peak. If your charging at a 4amp rate, it will take about 12 minutes. You certainly want to monitor the battery the first time you try this to make sure the battery doesn't get too hot. If it peaks just fine on the second start, then your golden...
