Probably - but test it first on an off-cut. Depending on how the acrylic is applied, I'd be concerned about solvents not reacting nicely with the polycarb paint. 

I've applied Tamiya TS paints to PS Matte Clear used as a primer on lexan - nobody died. But that was small amounts and with an airbrush, not backing quantities from a can.

Applied direct to polycarbonate, yes. If applied to a polycarbonate specific paint on polycarbonate, not so much. You might get spidering, but the polycarb paint layer will act a good primer for the acrylic to key in to, so it probably won't break away. Probably good enough for a backing colour that's not really on-show.

Mileage may vary depending on the paint brands and how well they live together. Testing is the key...
